will faulty BCM keep 4WD from engaging
Just purchased a 2007 H3 and took it to a local dealer for a general check up. It was displaying service 4WD and was advised that the encoder motor was bad
and also the BCM which was not allowing the key fobs to be programmed. The question is can these issues be related? Can the BCM keep the encoder motor
from operating?

Unrelated. The dealer is the LAST place to take any out of warranty vehicle for diagnosis or work. It's easy to say the encoder motor is bad, but it is just as easy to get under the truck, check the connector and harness to the encoder motor, clean them with electrical contact cleaner, and then test for function. If still no go, test for voltage at the connector.
If the sunroof leaked a bunch, the TCCM can be shorted or corroded as well, which could effect your ability to select a transfer case mode.
