In this case we are talking about a re-tuned PCM that they send you and you swap out with the factory one. And I don't think that your factory PCM can "detect and reset" an "add-on chip". It's not like it has artificial intelligence built into it and can realize that it is being over-ridden and adjust itself accordingly.
