Just bought it about 2 weeks ago. I noticed this morning I had water in my floor board on passenger side. It does not have a sunroof. I climbed up and looked and I have 6 holes that are threaded up toward the windshield. My outer trim panel on right side is real loose on top. Any idea what those holes are for. I thought it was for roof lights but not sure.

The holes were for the over the cab roof lights, the orange ones. They, and the roof top Off Road lights. are no longer available so you might as well figure out a way to seal them with silicone or the like.

Thee "outer trim panel" you refer to is the front of the roof rail trim which is held in place by rivnuts, which can break when abused and then leak. Same deal, pull the molding, inspect and repair.
