The rack does not but there are a number of places that are known to leak that are common like the weather stripping, roof lights, sunroof drains. Less common - the windshield itself, they are very common to have been replaced since they get sandblasted and dull (due to the extreme vertical angle) and sometimes windshield places do not do the best job with the adhesive sealant when installing a new one. Next uncommon one is the factory body seams - those require removing the entire roof rack to get to.
Best way to locate the issue is to remove the a-pillar trim inside (along with the two grab handles) and site inside while someone runs a water hose on the roof and find where it is coming in.
