uggh

my 03 h2 leaves the fan running when ignition is off.
i pulled the fuse and the fan stopped but now thebrake light beeps like the emergency Brake is on.and the battery drains in a few days.
???

maybe the fan speed control module bolted next to the fan in the airbox is shorted. put your fuse back in and unplug the module instead to see if you still have the issue.

Few points:-

This is a classic Blower Motor Controller failure (Blower Resistor) this subject has been well covered in these forums.
You didn't mention which fuse you pulled out, but it should have been the 40A Blower fuse located in the LHS of the dash.
100% agree with @bronxteck 's comments.
It's unlikely removing a fuse would cause more battery drain, also there's no connection/relation with the braking system, might this be coincidence or perhaps you disturbed something else?
Suggest unplugging the blower motor then putting the fuse back in.
